I have been washing by hand/power wash, but it takes time and effort. will i ruin the seal or the rag top itself if i take a car through an automatic wash.

Find a no touch system dont go through a regular car wash(with brushes) it ruins more then you think.
no touch systems use pressure to clean the vehicle. usually before its handwashed by a crew.
